Ethics
The creature's soul & life continues to still exist when transformed. If the transformed object isvandalized, harm will also come ot the creature. Animate to inanimate transformations will return to their original state. The creature's will to live is more powerful than the will of your spellcasting work. Think about the effects that a creature might have if the transformation backfires. When a transfiguration spell fails, either nothing happens or the transformation is not fully achieved. Transformations can seem to be completed, but the creature may feel or know what's happened on the inside.
Theory
When we transform an object, its particles alter & rearrange to create the object we desire to make. Particles from our environment can be collected or dispersed. The creature's mind & soul are also altered when transforming animate to inanimate objects. When transfiguring a creature, you are forcing it to go into a deep sleep by blocking its consciousness & life force. When untransfigured, the creature won't remember anything about the transformation.
