I know Gildroy said he changed a bunch of things around, but he died before he could sell the series to the muggles.
My theory is that the books happened first, then AVPS started trying to go back to his first year at Hogwarts. But Draco found out, ruined his plan, and messed up the Spacetime Continuum having the entire thing be redone as AVPM/S/SY. That's why the plot is in a different order.
